Yeah, I guess that makes sense. In a Japanese video game about Italian football (soccer), they inserted real-life offensive chants in Italian in the background, probably without realizing what they meant. (They were basically chanting something that would mean "Milan, Milan, go fuck yourself" in English, which I thought was funny.)

Maybe that's true for that particular Evangelion writer, but Christian symbolism is very widespread - and very profound and heartfelt - in anime. One of the best examples would probably be Toki's Christ-like character in the legendary anime series Hokuto no Ken, but there's other stuff as well.
