Which prompts do you think aren't lining up specifically?  None of the prompt
numbers changed, except for the message editor prompt which no longer exists.

Use the Goto function in the prompt editor to goto the prompt number and you
should see they are what it says they are.

If you're having a problem somewhere specific let me know.  I haven't ever
had reports of it not working and it seems to be working fine here.

Just a heads up you should never touch prompts.dat or any file in the data
folder unless instructed to.  If you try to edit prompts.dat you're
eventually going to lose your changes.
