I created bots for two twitch channels that I leave up all the time.
They are simple "on *:TEXT:! :#: { msg $chan  }" commands. How do I
create separate scripts so that commands only work in each individual
channel? Right now all of the scripts are in one file, and work in
both.

You can specify the channel where you have the #.  eg:
on *:TEXT:! :#abc:{ bla bla bla }
