I can only offer a limited amount of advice since I rarely use the
file area functionality.  Some useful info is also available here:

You don't want to put *everything* in one big zip archive.  If you
have individual zip files (`doom.zip`, etc.), just copy them all to
the appropriate storage directory.  If they have `file_id.diz` files
inside of them, so much the better for importing extended
descriptions.
