I think Mal doesn't oppose the Alliance anymore.  He's been there, done that
and accepts that he lost.  He just wants to be left alone.  It's a minor
distinction, but a distinction nonetheless.

Yep.  But it's a complex conflict.  Individuals will always unite sometime
for some reason, hence Mal's "family."
