I saved the two Applicon messages and merged them here on my VAX 
before downloading them. (I can call it my VAX, I'm the sysadmin! :-) 
Quick-scrolling through the .hqx file revealed one line that went
beyond the "normal" column length (70?).

I put in an carriage return at the appropriate column, and the excess
lined up with the rest.  The subsequent download and debinhexed
application worked fine.  (Applicon was just binhexed, no compression)

So, it would seem that there is a single missing carriage return in
the binhex of Applicon that was posted to comp.binaries.mac.,
resulting in one line that is double-length.  Find that line, insert
the carriage return, and things should work fine.  (It did for me).

On a reviewing note, Applicon looks to be an incredibly useful
utility, especially for people who tend to run a number of
applications simultaneously, and who have a 13" screen or larger. 
Also, the ballon help is very well implemented (it's the first example
of ballon help I've seen other than the Finder).  It's nice to turn
Balloon Help on during that "exploratory" stage.

(BTW, Applicon is at ftp.apple.com in the dts/mac/hacks directory, but
the file protection is such that you can't ftp it.  The new DarkSide
and Xferit are also in the same boat... I've sent mail off to Mark
Johnson, so he knows about it.)
