If the latest version of multimedia/libquicktime in ports (0.9.4) is installed, the build of multimedia/mjpegtools fails:

./.libs/liblavfile.so: undefined reference to `quicktime_read_audio'

According to <http://www.mail-archive.com/mjpeg-users@lists.sourceforge.net/msg05236.html>, this is known, and the CVS version of mjpegtools fixes it.  I don't know if the fix could be backported.
