/usr/src/linux
is automatically set to point to the new sources. Being a normal user one
will not recognize this at the beginning.
Only when the above mentioned messages appear one realizes that
something went wrong. The kernel sources are always installed in /usr/src. The different versions own their own directories, e.g. /usr/src/linux-1.2.13 or similar. A kernel version is marked as active by the above mentioned link.
cd /usr/src
rm linux
ln -s linux-2.0.0 linux
