Why not? I think having the FLAC versions would be a good backup. You could then re-convert the FLAC versions to another format besides MP3 if you want to (it's not ideal to re-encode MP3 to another lossy format because MP3 is already lossy). I like to rip my CDs both to FLAC and MP3 (usually once I rip it to FLAC, I'll then convert those to MP3). It was handy to have the ripped FLAC versions available - I used to have my music encoded as 128kbit MP3, and later I decided to re-encode them as variable bit rate (96K-320K).
