The difference may be that one network is a FTN network (which would probably be FSXNet) and the other might be a QWK-networked message network. For Synchronet, it used to be that it would only notify you of new replies on FTN-networked message boards (the notifications would come from its sbbsecho utility), but there was a request from someone to have Synchronet give you similar notices for QWK-networked message areas, and Digital Man (author of Synchronet) added that.
