If you just 'cp', you change all the permissions and timestamps and other metadata.. if you 'cp -p' you can preserve some of that, but some stuff technically changes if you're using SELinux and whatnot... but if you use 'tar' to back up and then untar into place (as root, of course), you should get all perms and ownerships and timestamps as the originals. Oops, and I just noticed you were copying over from Windows, so none of this applies :D...
