Errrrrrm, not exactly :-)

If the user leaves the "domain" field of their address empty during the initial 
installation, some(but not all) remote mailers will kick them off. I personally 
don't see this as an incompatibilty, I see this as a user error. The "domain" 
field is preloaded with "fidonet" and that can be changed to suit "othernets" 
but, if for some reason, the user decides to delete the contents of the 
"domain" field, they may not realise the implications of doing so.

Here's the simple warning I'd already added to the guide:

THIS FIELD EMPTY. If this field is empty, you may encounter problems when
polling your BossNode!

Precisely and that's why I've kept the warning simple :)
However, I'm planning on adding a "Known bugs/Issues" section at some point in 
time where I can document the techno-babble if necessary.
