While I don't have much experience with Docker, if it's basically a container, then it would use the host system's kernel and maintain their own filesystem. The application and it's dependencies (which I would assume ffmpeg would be, since the host system may not need it) may be separate. I guess with that being said, if you have ffmpeg installed on your host, you might be able to install it separately on the container that jellyfin is on and make sure it uses that one, instead..?
