This happens now and then, when something sets the "cluster number" field of some subdirectory the same cluster as an upper-level (usually the root) directory. The /F parameter of CHKDSK, and any of various popular utility programs, should be able to fix this, usually by removing the offending directory. *Don't* erase any of the "replicated" files in the odd directory, since that will erase the "copy" in the root as well (it's really not a copy at all; just a second pointer to the same file). .
