To cure this situation:

In the 9X CONFIG.SYS put in:

"SHELL=blah, blah, blah..." line aimed that the 9X COMMAND.COM.  Check docs for 
all the gory details of SHELL=, I don't remember all the options off the top of 
my head ;->

Then in AUTOEXEC insert a line:  SET COMSPEC=the_path_to\COMMAND.COM

These changes will allow you to remove the 9X COMMAND.COM from the root dir, 
yet have it be properly found and loaded on a 9X boot.
