See if changing to a Win95 compatibility setting helps or alters the problem in any way that gives some clues as to what is going on. You might also try making a trivial, hello world project and seeing how that works. Doing that might remove or highlight any oddities related to the specific project you are using, for instance things in the project file that relate to the Win98 machine.
