 Then maybe it's possible to support both at once and my "Yes / No" option is 
only for what can be seen in the FTP Client. So lets say someone logs in 
with a client and is able to see the long description as opposed to the 
internal code.

 Someone coming in on "manual" FTP as you describe, inputting the internal 
code name WOULD WORK they would just be invisible. Not to mention, seeing as 
the commands are determined by the server and not the client -- you could 
make a "dir list" command that does a directory listing of the "internal 
code" names instead of the long name listings.

So lets say the command is "dir" (it may or may not be, i don't have ftp 
commands memorized). That would display long names. However, typing "syncdir" 
would display the internal code listing instead.
