I was able to reproduce this problem. It only happens when using the the 'R'emove/Edit file command. If you use the 'M' command from the batch file listing prompt, the moves don't change the long filenames. The 'R'emove/Edit file command will be fixed for future releases, but in the mean time, just use the batch file flagging prompt to move files.
