My advice is to look at the list of running processes right after Windows installation, and take regular peeks afterwards and investigate anything unusual that pops up. I look at enough Windows installs that I can generally spot anything out of the ordinary immediately, but if you're unsure about a process, just google it. I would also recommend getting a copy of Process Explorer from sysinternals.net and using the 'Replace Task Manager' option so it will be easily accessible via CTRL-ALT-DEL.
