I know it will fix the problem (sorta), as I've done it once before. Go to www.bootdisk.com, download a Windows'98 boot disk, you'll need it in A: when you tell your burner software to make it bootable. Another option is find someone with MagicISO or ISOBuster, etc. and have them send you the boot sector for the cd-rom, then modify the boot sector on yours, or just have them send you the entire cd-rom as an ISO image.... Either way works, and you won't notice a difference on Windows'98, but technically, I think the original used a slightly different method than the boot disk emulation.... Though I could be wrong....
