Just make sure you have backed up anything you want to keep on the OS/2 system partitiion then boot from the Installation floppy. IIRC, you have to choose the Advanced Installation in order to get the option to select the installation partition. Run that to make sure it's using the right one, then select the option to format the partition when it asks you.
